Need Advice My 350 is running funky

I'm exasperated.
The bike surges as if it is getting intermittent fire.
I have replaced the following with new parts:
Points
Condenser
Coils
Plug Wires
Plugs
Compression is decent 95/100

A buddy who is pretty knowledgable suggested I may have leaking crank seals causing a vacuum leak and uneven fuel distribution. 

1.  Anyone have input on this?
2.  If I broke down to rebuild the whole engine, are all the parts available that I might need?

Does it seem like only one side isn't firing all the time?
Have you verified the carb floats are floating?
I've had to repair 2 leak floats and also 2 floats broken off the mounting tab.
Of course there are other possibilities....

I forgot to mention that I put two new NOS carbs on it too. 
I did all this about 700 miles ago and it ran great for a while but it is possible that one of the new carbs has a leaky float.  I haven't re-checked but that would be a logical step.

It does seem that it is limited to one side however.

Have you checked the charging system low battery voltage will course intermittent running.
But if it turns out to be seals or the o-ring part number 09066-120 between the center
Of the crankshaft all the parts are available from Richard and if you need any help

700 miles is pretty good use for a classic bike. Did it sit for a while, say over a winter or while you rode other things? When a customer brings me a classic bike or a classic car that has turned up running sour I always have a sniff of the gas tank and then a look in the float bowls. Incidently, aviation gasoline has a virtually unlimited tank life for storage, leaving only the leak tracking dye behind when it evaporates. All my old machines are stored full to the brim with it.
You have to know a pilot to get the stuff but that's the only drawback, most of them are tolerable people, just. Oh, and it is death to catalytic converters.

The seals that you need are 09066-121 x2 09090-118 oil seal x1  09066-122 x1
2183-9000 gasket x1.When you are in there check the condition of the rotary valves.
If you need rotary valves the part number is 1412-9000.

Riding the other day my 200 was doing the exact same thing, stopped and put new plugs in...didn't help. Stopped again and found that I had a pinched fuel line on one carb.  I cracked the fuel banjo bolt at that carb and gave the nipple a little turn to take the kink out.  Ran great after that.
