New owner - carb slide

As I am getting closer to trying to start this bike, I am replacing the throttle cable(s)... Thankfully, everything looks undamaged and fairly clean under the covers...

On the carb slide there is a "pin" / rod that freely slides up and own. What is it's purpose? Is it supposed to follow the slide or move independently?

The pin/rod i believe you describe is for the idle adjustment. It prevents the slide from totally closing the intake on the carb. It is also what actually raises or lowers the slide ( adjusting ) for idling speed, and the adjustment is located at the top of the carb.

Hmmm...

What you say (wrote..) makes sense if the slide can go down far enough to stall the engine. On my bike the adjustment on the rods was screwed down all the way, so I thought idle was set at the cable.

Seems odd though, as the rod is sticking down into the throat all the time...

So the adjustment at the cable sets the free play, and the rod-thing adjusts the idle speed..?

yes, and both (cable adjuster and idler pin) should be the same when the slide is at its lowest point downward. If for instance , you set the idle adjuster for a higher rpm ideling, the cable should also be tightened up also, otherwise the throttle cable will be too loose in the slot and could possibly come out ( if too much of a difference between the pin and the cable with tension). So having them as closely together with the tension as possible is good. But i am thinking if the idler is set at that point to make a problem with the throttle cable, the RPM's would be dangerously high ( but this is a good exaggerated explanation for understanding ). The rod does adjust the idle speed and the cable adjuster sets the free play.  The cable should have just a slight amount of free play at idle (1/32" per the manual) and both sides should be equal so that the slides are pulled evenly.  Follow the service manual instructions on adjusting the cables evenly side-to-side using the mark on each of the slides.
